Site in root is displaying in a subdirectory

  Since the weekend (don’t know why) my main site(site.com) is being displayed in the subdirectory(site.com/shop) however the subdirectory(site.com/shop) dashboard still there so I can login but cannot see the site if I’m not logged in.

  I tried doing the following:
  -Rename the htaccess(didn’t work, even if I erase the file) in root and subdirectory
  -Rename the plugins folder

  Any ideas?
