3.5 update: How do I turn off the primary menu?

I have a heavily customized site with NO Top menu.
3.5 update put the top menu back in with every single category I ever created– nearly 15 of them!
Even after I cleared out the top menu, leaving the primary menu box blank and saving, and deleting the non-existent top menu, I still stuck with a couple of inches worth menu showing at the top.
This is terrible. Why this idea that there must be a primary menu? How do I remove this eyesore and make my site worthy of a look?
