404 error for correct pages

  I am facing a very strange problem. Domain – http://www.edutrics.com/ that is using both WordPress and Codeigniter.
  Wordpress is at the root and CI in a sub-directory.

  I have my CI main page – http://www.edutrics.com/main/edu/index

  This page is opening properly in browser and everything is working fine.
  However, Google Webmasters and other link checker like – http://www.deadlinkchecker.com/ shows 404 error for all my Codeigniter pages like http://www.edutrics.com/main/edu/index http://www.edutrics.com/main/edu/signupstudent

  Please help.
