All pages and posts disappear after a few minutes (404 errors), main page stays

Starting earlier today, my site began to have a very strange issue. Readers began getting 404 errors on any link on the site except for the main page. I contacted my webhost (Godaddy) who helped a little bit but none of their solutions have fixed the underlying issue.
With Godaddy’s help I did find that I can go to Settings > Permalinks, change the setting to something like Default or Numeric, Post Name, Etc. and posts will be accessible – for a few minutes. It then returns to giving me 404 messages. I can go back and change it again and get a few minutes out of it but obviously this is not fixing the problem.
They checked on their end and can’t find a problem with the servers. They asked if anyone has made changes to the site, I haven’t done anything to mess with settings, etc. when the problem began, in fact it began early morning or at night when I was asleep. Yesterday the site worked fine, I made a post without a problem like I have done for years.
I deactivated all plug-ins and the issue still occurred. All plug-ins are up-to-date; the theme I am using (Avenue) is up-to-date, as is WordPress (ver. 3.9.1). At this point I have no idea what to try or what is causing the issue and I can’t sit around all day switching the permalinks setting just to get a few minutes of usability out of the site. Thanks in advance for the answers.
