  Are messy permalinks messing with Google search results to my site?
  I’m trying to SEO my wordpress.com site as best as possible.
  Also, is there a checklist for all the SEO I can/need to do??

  No, and no. There is no definitive SEO checklist, because things change constantly. Your permalinks are not interfering with SEO for your blog.
