I am trying to set up a wordpress.org site hosted on godaddy but since I set up hosting on wordpress.com first without realising I can’t set up a new site on godaddy how do I remove all traces of the wordpress.com link to my domain?

You have to be logged in as Admin http://en.support.wordpress.com/user-roles/#administrator under the exact same username account that registered the blog to access the blog’s dashboard, cancel any upgrades, claim a refund for any qualified upgrades, and disable auto-renew. Dashboard > Store > My Upgrades. You can also disable auto-renew there. http://en.support.wordpress.com/my-upgrades/#canceling-upgrades

I can see you’ve deleted your site and cancelled and refunded the subscriptions. That’s all you need to do. If you still want to use your WordPress.com account you can add the web address for your new site on the Account Settings screen:
