converting an HTML page to WordPress

My employer, Marshall University, is shutting down the server that hosts my website: http://science.marshall.edu/castella/. I have been told to use WordPress to recreate it. I have worked with your program and can easily cut and paste each of the pages. I have been able to embed content into pages, but have been unable to create a structure as appears at that website. For example, go to the website earlier in this paragraph, click on ‘CHM 211’ and you are taken to that course page. Most of the links are to PDF files for my students. I can create each of these pages in WordPress, but there is no directory structure so every page is put into a single directory, which is very confusing. I know there must be a way to do this in a more organized manner, but can’t figure it out from the documentation. Can you help? (The URL’s for 3 of my WordPress pages are:
