Total newbie here so sorry if this has been asked before, and I’m sure it has. But I am locked in to my site look and feel if I use a theme. How can I add my own JS to over write code the site produces?

As an example, JavaScript has taken sites such as MySpace.com and LiveJournal offline in the past. The security of all WordPress.com blogs is a top priority for us, and until we can guarantee scripting languages will not be harmful, they will not be permitted. -
With the WordPress.com Premium Plan, you can use the Custom Design Feature to add your own CSS to override the existing CSS and style things differently and make the theme look unique for you. There are some limitations on what can be done to Responsive designed themes and still keep the responsive nature of the theme so that it works for all screen/window sizes, but you can do quite a lot.

so this wouldn’t really be a place for software engineers? Is there a place where I could use a CMS but have the ability to change it as I see fit?

@rkrausse, if you want to have full control over your site, my suggestion would be to self-host your own installation of WordPress on a different web host. When you do that, you have complete access to all files and can make any modifications you wish. That of course has its upside, and its downside. :) Our support page on Moving to a self-hosted WordPress.org installation has more information that you can review.
