Does setting custom namerservers alter the A record within WordPress.com?

To access the panel to edit the A record, you must first set the nameservers to default. You can then access the view to set the default A record, which I have set to an IP for hosting at GoDaddy. I then need to set the nameservers to custom to point to GoDaddy namerservers. Doing this last action, does something happen behind the scenes to alter that A record again? I have done the above and propagation has revolved close to a day, and I am getting all sorts of weird IPs returned when reviewing the domain at ‘whatsmydns.net’.
Normally, I have been able to just set nameservers to wherever the hosting is and set DNS records at the hosting company’s DNS panel, but this seems to be behaving differently.
Any advice would be great.
