Will the WorPress domain replace my site’s primary domain (ex. mysite123456.wordpress.com to mysite.com) or will it append to it (mysite123456.mysite.com)?

Before answering your question would let you know that to use a custom domain name:- either you need to subscribe to any of the plans which offer custom domain name
- OR you need to register the domain with WordPress.com
- OR have to map the domain using “domain mapping” which you already have with you

To answer your exact query on domain name usage,
to use mysite.com or mysite123456.mysite.com is totally your preference:
To use mysite.com, you register the custom domain name “mysite.com” and use either of the listed options
To use “mysite123456.mysite.com” you will need to register mysite.com and create a subdomain mysite123456 which has to be mapped.https://en.support.wordpress.com/domains/map-subdomain/

Thank you. I appreciate the answer. I believe you answered my question. Though, I don’t think I made it clear to you what was happening.
The wordpress site (mysite123456.wordpress.com) and the domain (mysite.com) are both waiting in the shopping cart. You’re saying that unless I want to use a sub-domain, the official site will indeed be mysite.com if I so choose.

I see that you have already registered a custom domain and now all traffic from your .wordpress.com address will be automatically be forwarded to that domain.
