editing html of self hosted wordpress blog

  I am using WordPress for a blog i would like to start. I am hosting the blog on my own servers, and have my own domain. I downloaded a free theme, and wish to edit it a bit, and have some customizability with my blog. I am having trouble finding the right files to edit the html of for the home page. Is this possible? If so where are these files kept? Or am i missing the big picture?
