Generated links incorrectly use HTTP

I am using CloudFlare in front of my WordPress-hosted site and have SSL correctly configured so that CloudFlare proxies the SSL certificate negotiation properly. However, despite the fact that incoming connections to WordPress are made over SSL, the WordPress code still generates protocol-specific links (RSS, CSS, and more) with the insecure HTTP scheme.
I understand that this is a result of some warts inside the WordPress API but that the problem is resolved with, e.g., the WordPress-HTTPS plugin. Why doesn’t the Automattic WordPress installation handle URI schemes correctly, and why isn’t the WordPress-HTTPS plugin installed or available?

The original post was made while still attempting to wrestle the Automattic WordPress.com service into working properly, and the bugs described are still present and need fixing. We have resolved the issue for our own installation by self-hosting and installing the plugin, which fixes the bugs for us.
