  ‘Users must be registered and logged in to comment’ is not checked but users still can’t leave messages without being logged in.

  Can you confirm if you’re on WP.com by providing a URL? thanks.

  2.)
  There are basically two type of settings you want to check “Comments (Enable|Disable)” and “Who can comment”

  The setting you mentioned above deals with “Who can comment”.

  Maybe you want to check if comments is enabled in Settings -> Discussion (Default Article Settings section)

  Then, check if comments are enabled on the individual post or page in question https://wordpress.com/support/comments/#on-a-post-or-page
