How can I get rid of the built in links to my pages so they don't show up twice?

I just created my blog amberabolitionist. I am using the theme Clean Home and have my pages under menus on the sidebar. When I created the pages and put them under the menus they look great. But because of the format the pages are also showing up again overlapping the menus on the sidebar. I think that links to pages is built in but I would rather just have those links under my menu than also on the header and overlapping the sidebar. I am not sure if I can even change that.
I am waiting to add any content until I get the set up right. Please help!

Since your pages will automatically display at the top of the blog as a menu, you can either hide them using a Custom Design upgrade, or you can remove the widgets in the sidbar so the pages will only be displayed one time.

How do I use the custom design upgrade to do that? I only see things to change fonts, etc
