How do I get a better quality header?

  twenty twelve has a header size of 960×250. My image looks low quality. Can I make it 3000×782 but then scale it down to 960×250?

  Seems you’ve removed the header image, so it’s difficult to understand exactly what you see.

  http://theme.wordpress.com/themes/twentytwelve/ On the theme’s Showcase page it suggests uploading a smaller image size as you’ve mentioned, but it would appear that is when you use the special front page template. Your site isn’t using it.
