Every time I go to my site it says that it has been infected with malware. How do I get it out?

There actually isn’t any malware on your blog from what we can tell.
I recommend disputing this with whatever software program is displaying the malware warning.

I moved that widget to your inactive widgets section because it is probably the source of the trouble.
To put a code into the html, it depends on what the code is and where exactly it needs to be placed. If it’s a text string, you could try adding it to the sidebar in a text wiget. http://en.support.wordpress.com/widgets/text-widget/
