First off Ads are not allowed here at WP.com the next thing on the list is plugins are not allowed here either because this is a multi user platform.
As for the Java code being stripped is because Java Script Flashe and Iframes are not allowed for security reasons.

No ads at all for WP.com » http://support.wordpress.com/advertising/
if you would like to continue using WordPress and have ads you will need to find a cheap hosting company and use the self install wordPress software from WordPress.ORG http://wordpress.org
or you could use the free blogger platform but they are not that great.
Also Note that if you don’t get high traffic the ads will be a waste of time.

I noticed that wordpress hosts the CNN political ticker, and they have an ad on the right hand column. How can we install similar ads?
-
CNN are a VIP blog and pay a lot of money to be able to do as they wish.
Clickbank and other such links should not be used.
Many are already checked for and will cause problems for you and clickbank will shortly join the list.
If things like that are important we are not the place for you. -
CNN is in the VIP program. The VIP upgrade requires that your blog gets hundreds of thousands of hits per month, costs about $500 to set up, and about that much per month.
If you really need the pocket change that most bloggers get from advertising (typically $100 or so per year), get yourself a domain name, hire a web host, install the software from http://wordpress.ORG/ and then you can fill your sidebar full of ads. The average monthly cost of a domain name and hosting will typically run you anywhere from $10 to $50 per month depending on bandwidth and storage requirements.
Do be aware that with the increasing number of people that are using addons for their browsers such as AdBlockPlus, fewer and fewer people see ads on blogs or websites everyday. Adblockplus has so far had over 53,064,304 total downloads. I use it and virtually never see any ads on any site.

I make a living off advertising on blogs, and I can tell you that our main advertiser just slashed what he pays by 70%.
