Htaccess rewriting incorrectly

I updated WordPress lately between major versions and I’ve had really temperamental issues since.
My site is zuki.org.uk but the WordPress installation is in a /blog folder. I’ve everything set correctly in settings but it seems that every so often, WordPress will now rewrite the htaccess file and the zuki.org.uk will stop redirecting to the right place properly, and instead I just end up with a directory listing.
Any help would be appreciated.
