I upgraded it once before but didn’t notice, now I need to customize Php files like I did when I use WordPress.org on my own host, so is it possible to do that when I upgrade domain in WordPress.com ?The blog I need help with is: (visible only to logged in users)

No. The upgrade does just exactly what it says, allows you to have your own domain name, nothing else. You are still bound by the terms of service here since your blog is still hosted here.

And no to editing the underlying files. Still cannot do that.
If you need to do those things, then you need to hire a webhost such as godaddy or bluehost, etc. and self-host your blog.

Oh thanks for very quick reply, so is there any way that I can have 1 folder just to upload few php files, It’s not like I customize anything inside WordPress folders, would an upgrade like that possible ?
My purpose is I want my blog on wordpress.com have a nice domain.com, and put in a php file like domain.com/MusicOnline.php, it’s just that simple, so is there any chance that I can do that in WordPress.com ?
For some reasons I don’t want self host my blog anymore. -
No, there is no way to deal with php on WordPress.com other than hosting those pieces completely externally.
You say “put in a php file like domain.com/MusicOnline.php”. We can’t tell you whether that’s possible or not unless you tell us exactly the end result you want to achieve. Like, “I want my readers to be able to play my songlist” or “I want my readers to hear my songs automatically” or whatever. Please explain exactly the end result you want.

It’s just a simple php file to load music links from other webpage and use a javascript Media Player to play, almost exactly like this http://mediaplayer.yahoo.com/contplay/index.php?url=http%3A%2F%2Fmediaplayer.yahoo.com%2F

Javascript is stripped out for security reasons here. You can use other audio options, but not that.
At WP.com we share the “guts” of our blogs, which means that everyone on a given theme shares security risks. In other words, your security risks are exactly those assumed to be safe by the very stupidest person using your theme. This is why we have much more restricted embeds, etc here than at other sites. On the plus side, we have less downtime.

I’m only talking about your theme to introduce you to the way WP talks about security. Really, everyone using a given theme is sharing the guts of their blogs; it’s not like Blogger. There’s nothing wrong, I’m just trying to explain why we have very tight security restrictions.
I may be unclear because I’ve been “celebrating” tonight. But I’m sure someone will clarify.
