  Yes you need to upgrade to the Business Plan.

  So if I upgrade once to business plan from one account, shall I be able to manage and upload 3 custome theme in 3 website using the same plan?

  No. A plan only applies to an individual site not your account. Three websites requiring three external themes would also require three Business plans.
