I am trying to embed a linky tool but my code disappears. How do I embed a linky tool? Or is there a built-in option I can utilize?

I don’t know what a “linky tool” is, but if code disappears when you save it, it probably means that whatever code is being used is not permitted on WordPress.com.
You could have found this answer yourself by searching the Support site for “code”. http://en.support.wordpress.com/code/

A linky tool is something that allows readers to submit links directly into your blog post.
I did try searching for this and did not find anything about it. I have seen other wordpress users do this (and I have done it in blogger) several times, so I was hoping that someone might have insight as to how to make it work. Or, if wordpress has a plugin or something that would allow me to do something similar. -
I know what you are referring to and we cannot use that on a free hosted WordPress.com blog. We have code restrictions > http://en.support.wordpress.com/code/ There is no FTP access to free hosted WordPress.com blogs and we cannot install any plugins. There are no backlinking scheme widgets of that nature supplied by WordPress.com.

If I upgrade to a paid account would I be able to use Java script code?
Or would there be a plugin that would allow me to use java script, or a plug in that acts as a backlink tool?

No. There is no upgrade you can purchase for WordPress.com that will change that or anything else stated here > http://support.wordpress.com/com-vs-org/
