Local Pickup store and shipping

I am struggling with the local pickup store. If I allow the customer to choose between pick or shipping on individual product in one order, the shipping doesn’t take away the weight of the product selected for pick up. Which means it chargers twice for shipping even if one product is for collection. I have used table based shipping and local pickup pus for collection! any help would be great! thanks, Aiden
