Manual Update to WordPress 3.3 via FTP

    About a month ago I updated some plugins on a site I was hired to maintain. Apparently the site didn’t an updated version of WordPress and as a result I have been unable to access the WP admin page. After a month of e-mail the web hosting company I finally got the FTP login info to do a manual update. I have never done that before so I’m a little concerned that I may do the update and wipe out the site. In the read me instructions it says I should make a copy of the current index.php which makes since. Then it says “Delete your old WordPress files, saving ones you’ve modified.” I used a custom WP template. Are those the “old WordPress files” mentioned in the instructions?
