Why do I have two of the same links widgets?

  They appear on the right in the Link Widget list and also appear at the very bottom too. How do I make it so they only appear on the right in the Link Widget area?

  You have two link widgets in your sidebars – one in the ‘Main Sidebar’ module and one in the ‘Footer Area One’ module. You can go to the Appearance > Widgets page, and drag the Links widget out of the ‘Footer Area One’ module (on the right side of the page). This will remove the Links widget from the bottom of your blog and leave the one on the side.
