  If I delete this site, will it affect my wordpress.org website in any way if I use the same email on my website?

  No, deleting your website on WordPress.com will not affect your self-hosted WordPress.org website.

  We have no connection and access to the files of your WordPress.org site which is hosted on another hosting provider.
