Permalinks suddenly have “%” characters in links, and are thus not working??

All,
I have a customized wordpress installation located here: http://www.nadiasirota.com/wp/
And as you’ll see, if you click a link from the homepage, the permalink url contains “/%” at the end, which is breaking the links. This was not happening when I launched the blog originally, and I’m not sure when the issue appeared.. very odd!
Anyway, in the post editor, the “%” is IN the permalink, after the editable portion, so I can’t remove it from there, It must be added by the system at some point, but I’m very unsure where to look.. :(
I also upgraded to 2.9 to see if that had an affect, but it didn’t change the issue.
Anyone ever seen anything like this before?
