Plugins gone

The other day all my plug ins disappeared. After searching the web I think it may have been hacked. I have scanned the site for Malware, changed passwords and beefed up security on the server. Nothing came up on the Malware scan.
The problem I have is that when I try to reinstall the plug ins they fail as the folders are already there.
Am I going to have to delete all the folders for the plug ins to get them to reinstall or is there an easier way? I would prefer to just reactivate them as I will lose a lot of my site (e.g. Next Gen images, google maps, sharing options as set etc.).
