Problems with images

For the last couple of years I’ve had an issue where I couldn’t upload images directly into WordPress, so I just did it through Mars Edit. I recently started setting up a store via WooCommerce and found that I couldn’t use Mars Edit to upload product images, so started playing around with ways to fix the image upload problem.
I deactivated a bunch of plugins and ran WP Optimiser and it worked! Once. I uploaded one product image and the next came back with an error message, just like it used to.
So I did what any fool would do and googled solutions and blindly started trying to implement them. I went into FileZilla and changed permissions on my directories and files and now some of my content has disappeared (header slideshow, some images) and I’m much worse off than I used to be.
Most images in my media library are now a blank box with a question mark in the centre, and some images on my site are showing up that way, too.
