  Is there a way to do a refund without an invoice or order number? In other words a manual refund.

  What upgrade, on which site do you want to refund? The account you’re using to post here doesn’t own any sites on WordPress.com.

  If you’re speaking of a refund for a product on an ecommerce website, please contact support for the specific ecommerce or payment gateway plugin you’re using directly for help. The forum where you’ve posted now can only help with sites that are hosted on WordPress.com.
