Replacing the logo.

I am using try & customize feature to try out independent-publisher-2 theme. When I try to upload a new logo, it places it on top of old logo (a brown QR code type logo). I really liked the theme. But I am afraid I won’t be able to change the logo.

I know how frustrating it can be when stuff just doesn’t seem to be working right!
The Try & customize feature is not a fully functioning version of the theme. If you really want to run the theme through its paces, you might consider creating a site just for testing and setting up new themes.
To register an additional blog for testing, follow the directions here:

https://en.support.wordpress.com/settings/privacy-settings/To copy the content from your current blog into your new test blog, you export your current blog to your computer, then import it to your new blog.

https://en.support.wordpress.com/import/Once you have created the site and imported your content, you will have a true and functional test site that you can try customizing to see if you like the theme before bringing it live to your public site by again following the export/import process.
I know this looks co0mplicated, but if you do not want your public facing site to be “broken” while trying out new themes, this is the safest way that i am aware of.

I tested it in a private site. My fear is true. It does put logo on top of that brown-QR-code-like image. I would like to see this fixed.

I am curious what site you are testing this on. When I looked for your site at WordPress.Com, i found this:

Try looking at it in a private browser window and see if there is a difference. Again, if you have not activated the theme on a site, some of the customization functions will not work.

My site actually is this – https://raghuramvadapalli.wordpress.com/. I activated the theme on a private site and tested it. I tested it in a private window also. When I add logo, it puts logo on top of that QR-code-like thing. It is similar to what you posted.

Independent Publisher 2 was built with the personal blogger in mind, so a Gravatar image can be used in the header. By default, the site owner’s Gravatar is displayed.
If you want to display a different Gravatar, go to Customize → Theme Options and change the Gravatar email address.
If you don’t want to display a Gravatar at all, remove the email address from the field completely. https://wordpress.com/theme/independent-publisher-2
