Searching my whole site, not folder that wordpress is in

I have a site that does not have wordpress on it, for example: http://www.mysite.com
The wordpress part of the site is in it’s own folder: http://www.mysite.com/wordpress
My problem is, when I use the search functionality on my wordpress site, it searches like this: http://www.mysite.com/?s=my+query and I want it to search like this: http://www.mysite.com/wordpress/?s=my+query
Any ideas on how I can achieve that? I can’t find the actual search code itself, otherwise I think I could fix it. (I’m new to WordPress, not PHP or JavaScript) -
