So could I use Java Script with WordPress.org?

  I just saw the sticky topic about the differences between .com and .org. I have my own server that can run a WordPress blog (one of my subdomains has a WordPress blog hosted with me). I would definitely switch over to .org and use the software if I can use my javascript buttons!

  Yes you can use Java script with the .ORG version.
