  Can we not do custom themes if we are using wordpress through the wordpress site?

  You can, but you have to know how to code css, and pay for it.

  You can pick from the themes here on wordpress.com
  by going to dashboard » design….

  option 2 is to pick a theme and customize it with CSS
  Do Note that there is no official
  support here in the wp.com forums for CSS
