Understanding Updating without losing customization

I know I have to update the WP core and theme anytime a new update comes out. I heard that hackers like to hack WP sites if you don’t stay current. My boss wants me to use WP only if it will be secure. My problem is that I know I will have to customize a theme to suit our designers. How can I avoid losing my custom look when updating the theme? I am new to this. I’m a former Joomla user who is trying to switch to WP.
