i am designing a simple website for a nonprofit, hoping to use a wordpress theme and to have the website hosted by wordpress.com. My question:
can the nonnprofit use their own domain name and still have the website hosted for free at wordpress.com?

I do not know what you mean by “designing”. You may be referring to wordpress.ORG installs on paid hosting. If so then be aware that one cannot transfer themes between wordpress.org software installs on paid hosting and WordPress.com hosted sites.
WordPress.COM is a multi user blogging platform with off the shelf themes. We wordpress.com bloggers do not have access to the template files underlying our themes on wordpress.COM hosted blogs and cannot edit them. This is a multiuser blogging platform. All blogs wearing the same theme use the same underlying template found on the live demo site for each theme.
Does Customize let me edit HTML?
No. Customize allows you to edit fonts, colors, and CSS only. You can change the appearance of a theme, but not its HTML markup or PHP code. If you require this functionality, please consider moving your blog to a web host that supports theme code modifications. The only themes we can use on WordPress.com hosted blogs are licensed and adapted to run on our multiuser software the themes are found here http://wordpress.com/themes/ and in your dashboard at > Appearance > Themes

WordPress.COM and WordPress.ORG are completely separate and have different username accounts, logins, features, run different versions of some themes with the same names, and have separate support documentation and separate support forums. one more question:
the owner of the website just paid the upgrade for personal with the understanding she could use her own domain name included in the upgrade. when she tried to use her own domain name, she was informed she has to pay still more money – another $13/year. seems like she was told one thing and then it was not the case.
can you clarify? thank you.
