Weird Java Plugin popup

Hello,
Since today, I’m getting weird Java Pop ups on my WordPress Blog (self hosted):
After some tinkering, I found out it was caused by the theme I used (self created via Artisteer 3). I switched back to an old one and the pop up was gone. So I re uploaded the theme and that seems to have fixed it.
However, I’m a bit paranoid now about the whole ordeal and obviously I’d like to keep my site virus/worm free.

Anyone ever experienced something similar?
