What will WordPress overwrite?

  I have a domain that runs a website that does not use WordPress. I also have several sub-domains that do run WordPress sites for various orgnisations. I want to change by main website to a WordPress site, but the installation says that it will overwrite everything in that domain. As the sub-domains run from folders within the parent domain, I am concerned that I might pose these subdomains. Are my fears justified or unfounded?
