Which package can I purchase that allows me to edit the css and php?

  I am wanting to self-host a site, but have full control of css and php. (be able to manipulate and change parts of each when necessary.) Can I do this after I have bought a theme? I know I can upgrade to Premium but I still don’t think that gives me access to the php.

  No. There is no package at WordPress.com will give you access to the php. You will need to hire a web host, install WordPress.org software in the space, and use that.
