Why don't pages with a title as target URL correctly redirect to that URL?

I have Pages setup where the Title was a link to a category or tag on my blog.
They then appear as a Menu in my current theme.
e.g. “What Humans Do” and “Geeky Stuff”
However when I create new Pages to match (even with a copy/paste), rather than using the Link for the category, it links to the automatically created Permalink.
e.g. “Footy”
As those Permalinks seem to load dud pages in all cases, this is not helpful.
What’s changed, and more importantly, how do I fix it?

Well, the two have always had different link structures:
http://franksting.net.au/footy/
http://franksting.net.au/category/human-behaviour/
Categories have an extra /category/ slug.
Instead, create your own menu via Appearance -> Menus in your blog’s Dashboard.

I think you misunderstand the problem.
Clicking on “footy” is using the auto-created permalink by WordPress rather than the link as is described in the Pages title field
Clicking on the older items e.g. “What Human’s do” is using the link as is described in the Pages title field as originally definedAs the former is copied from the latter – I want to know what gives.

Not to mention it’s not using the Custom Menus, because when I change them, nothing happens

Yes, the method you’re trying to use will no longer work, so let’s focus on Custom Menus, which is what they were designed for.
At which point are you running into trouble?
