WooCommerce Services keeps trying to connect to my WordPress account rather than my client’s. Her domain is listed in my account and nothing is listed in hers. How do I put the site in her name (or should I do that?)? Is it better for me to just get her card and do it all from my account or should she be managing things payment wise from her own?

That really depends on you and your client. If she’s willing to give you her payment details, you can add those to your account, otherwise, you’ll want to connect the site to their account via Jetpack as explained here:
In the same way, when purchasing WooCommerce extensions, you’ll log with your client’s WordPress.com account, instead of your own.
