WordPress in Subdirectory of a WordPress Installation

I’ve experienced persistent server problems on a WordPress site where someone installed a second WordPress in a sub directory of the primary WordPress site. There are multiple periods during the day when the main site can’t be accessed through the dashboard or online. Has anyone ever experienced this?
Would this configuration confuse plugins, especially back up plugins?
I’m wondering if the answer is to uninstall the WP installation in the subdirectory.

It seems you are referring to a self-hosted WordPress.ORG blog.
Intsallation cannot be done on a wordpress.com site.
They are usually used for WordPress.ORG installs which run on different software.
