I was wondering if when I create a WordPress.org site, if I’m still part of the WordPress.com community and my blog would be easily found for people in the community I’m trying to reach. We’re a nonprofit in the Inflammatory Bowel Disease sector, so I want to have people be able to easily find my site. But I need to have better analytics and want to use WordPress.org so I can use Google Analytics. Can you tell me if I’ll still be in the community or if there is a way that I can use another analytic program?

Yes you can run Google Analytics on a WordPress.org install.
No, WordPress.org installs are not a part of the WordPress.com community. The posts do not appear in the WordPress.com Reader or on our Topics pages. WordPress.org installs are like stand alone islands. There isn’t a “community” in the same sense that there is one here at WordPress.com at all.
