  I’d like to upload a new theme, and I cannot seem to proceed without solving the Comment Reply via Email issue.

  I’m not sure what the “comment reply via Email issue” refers to and what connection there is between that and themes.

  You can only upload themes purchased elsewhere if you upgrade to the Business plan. To change themes at WordPress.com you activate a free or Premium theme from: https://wordpress.com/themes
