  Firstly, can I transfer my domain to WordPress instead of just mapping?

  Secondly, if not, then when I go to set up email with a custom domain, the WordPress instructions say that I do it through my WordPress dashboard. Is that only true if my domain is hosted with WordPress? If my domain is hosted via GoDaddy and mapped to my WordPress site, then do I change the MX records via WordPress or GoDaddy?

  We don’t accept incoming domain transfers, so you won’t be able to transfer your domain to us. Sorry for any inconvenience.

  Once your domain is mapped to WordPress.com and your domain name servers are pointing to WordPress.com through ns1.wordpress.com, ns2.wordpress.com, and ns3.wordpress.com, the WordPress.com custom DNS editor becomes active and any MX records you set up there are effective. This is the case even if the domain is not registered through WordPress.com.
