I have been having some issues with my site migration as well. Do you have a creator level account and did you set up the staging using the WordPress.com tools to do so?
There is a section in the settings called host configuration that has a section labeled staging site. It has options for going from production to staging and vise versa. You need to migrate the site using Staging to Production.
