Hi there,
No site just shows up in the Reader. You need to follow a site before its posts will show up. For self-hosted sites like yours, click the Manage button top left in the Reader, and then paste in your site’s URL to follow it.
If your site is connected via Jetpack, it can potentially be included in recommended posts, and in the Reader Search at the top of the Reader. But that search works by searching the content of your posts to see if it’s related to the search term. Typing your site or post title in the search box won’t necessarily cause your site to appear, regardless of whether it’s WordPress.com or Jetpack.
Jetpack sites do not appear in the Tag Search section of the Reader. That feature only lists WordPress.com sites at this time.

FWIW I do no buy into the wordpress.com and wordpress.org one big happy family myth, so if and when the day comes that posts published on WordPress.ORG which are not hosted by wordpress.COM appear in the WordPress.COM Reader that will be the final straw for me. -
