I am trying to upload a theme I purchased, can’t figure out where to do it.

I’m sorry, but themes can’t be uploaded to WordPress.com. That’s a feature of self-hosted blogs through WordPress.org.
You may use any of the available themes we have under Appearance > Themes in your dashboard, and you may want to look into purchasing the Custom Design Upgrade to customize one of the themes we offer.

I purchased upgrade that because I was under the impression that’s what it meant.
Can I switch my account to the .org wordpress? How do I fix this because I want to use the theme I purchased that said it was for wordpress.

If you’re interested, we do offer an upgrade called Guided Transfer (available in the Store section of your blog’s Dashboard) where we take care of everything for you: http://en.support.wordpress.com/guided-transfer/
Otherwise, you’ll need to install WordPress from http://wordpress.org/ on a hosting provider. We have some recommendations at http://get.wp.com/hosting/
Once that’s done, you can move your content following this guide: http://en.support.wordpress.com/moving-a-blog/#moving-to-wordpress-org
To clear up any confusion, WordPress.com and WordPress.org are two different entities.
